In order to coordinate scientific activities, the following councils operate within the institute: Scientific Council, Council of Young Scientists, Commission for Accepting Professional Qualification Exams, and Professional Council. The last two councils are aimed at training scientific personnel through postgraduate studies (PhD) and seekers of PhD, which are carried out in accordance with the list of scientific degree awards approved by the Ministry of Education, Science, Culture and Sports, as well as the Supreme Certifying Committee, which can be found at https://www.isec.am/phd.html.
Scientific Council: The body that coordinates the scientific activities of the Institute, the structure and number of members of which are approved by the bureau of the relevant department of the NAS of the RA upon the recommendation of the Director of the Institute. The composition of the Scientific Council, the procedure for electing members, the holding of sessions, the adoption of decisions, and the powers are defined by the Institute's regulations.
Council of Young Scientists: A body coordinating the activities of researchers under the age of 40 at the Institute, whose structure, number of members, and chairman are proposed to the Council and approved by the Director.
Professional Council: The Institute is a body that organizes and implements the defense of theses, the structure, number of members, as well as the procedure for awarding academic degrees is defined by the Academic Degree Awarding Regulations of the Supreme Certifying Committee of RA. It has been operating since 1977. Before that, the researchers of the Institute defended their theses at the Institute of History of the RA NAS. During the specified period, the Professional Council had three presidents: Babken N. Arakelyan, Academician of the RA NAS (1977-1994), Aram A. Kalantaryan, Corresponding Member of the RA NAS (1994-2010), and Pavel S. Avetisyan, Corresponding Member of the RA NAS (2011 - present). During the specified period, the Council had six scientific secretaries: Karen V. Melik-Pashayan (1977-1982), Grigor H. Karakhanyan (1982-1987), Levon H. Abrahamyan (1987-1992), Derenik S. Vardumyan (1993-1995), Husik A. Melkonyan (1996-2018), Arsen E. Harutyunyan (2019 - present).
The Council was authorized to organize public defenses of theses in the fields of archaeology-epigraphy (Է.00.03), ethnography-ethnology (Է.00.04), philosophy of religion, theory and history of religion (Թ. 00.05), anthropology (Գ.00.10), and cultural studies (Թ. 00.06).
The Supreme Certifying Committee (SCC) of the Republic of Armenia was established by the RA Government's Resolution No. 241 of May 17, 1993. On September 28 of the same year 62 Professional Councils operating in the territory of the Republic were brought under the jurisdiction of the newly established Supreme Certifying Committee by order No. 28.
The Professional Council 007, operating under the Institute of Archaeology and Ethnography of the NAS RA, continued its activities within the system of the Supreme Certifying Committee of RA by the above-mentioned order (the Council has been operating at the Institute since 1977).

Commission for Accepting Professional Qualification Exams: The committee is the body responsible for conducting professional examinations at the Institute, the structure and number of members of which are approved by the Director of the Institute.
